Here's what I think happened after the ending:D
A few weeks or months have passed after Godzilla has disappeared following his triumph over the lovey-dovey Mutos. Thousands of people suddenly discover that they've developed cancer in their bodies, most likely due to the radiation left by the Mutos or Godzilla, especially since he used his atomic breath a couple of times. People start to die and they suddenly realize that as much as Godzilla was their "savior" for that day, he has also brought upon suffering and death to countless people.
Governments around the world suddenly start discussing about what to do with Godzilla, while still considering the possibility that there are other giant monsters like him that still haven't shown up. Some groups believe that Godzilla and other giant monsters should be treated like endangered species. They should be studied and preserved because they have as much right to live in this world as any other living creature. Other groups believe that these monsters should be destroyed at all cost because nobody can guarantee that other monsters, or even Godzilla, wouldn't just decide to take a walk in some random country and cause billions of dollars worth of damage for their leisurely stroll. They also cite the fact that these monsters, if all of them indeed are radioactive, even if they aren't aggressive, they can still pollute and negatively affect large areas of forests, cities, and ocean.
Scientists from both sides start working on their own projects. Those who favor to treat monsters like animals that need to be protected try to figure out ways on how to tranquilize or contain them without harm. Those who wish to destroy all monsters perform research on how to poison them, knowing that explosives and weapons that deal physical damage don't seem to have any effect on the monsters.
Meanwhile, the scientists who wish to study the monsters collect as much of the Mutos' remains as possible, as well as any piece of meat, saliva, or blood from Godzilla on the site of the battle. They also find one of the Muto's dead eggs, but with some dna still intact. They study both the Mutos' and Godzilla's dna. They learn that Godzilla's dna matches certain properties of what animals back in the ancient times would have. Surprisingly, they discover that the Mutos' dna doesn't seem to match anything from earth. They also find out that certain parts of the Mutos' bodies have unknown elements in them that seems to have been designed by something intelligent, something out of this world. It's as if someone incorporated the idea of "nanobots" into the Mutos' dna, except it's much more advanced, which explains the Muto's ability to use EMP.
On the moon, a group of North Korean astronauts finally plant the North Korean flag. They also start building the Great Leader's Shrine when one of them accidentally discovers a metallic thing buried. They decide to keep it secret and continue digging. A few years later, they discover that what they have found is actually an alien spaceship, strangely shaped like the head of the Muto that Godzilla destroyed. They enter the ship and find canisters that contain creatures that look like the baby Mutos that got destroyed on earth, except each of them looks different, as if they've been designed with certain functions in mind. They decide to bring their findings back to North Korea.
Kim Jong Un, the Great Leader, believes that his team has just found something that could shift the power of the world into his hands. He orders his scientists to do whatever it takes to revive these monsters and to use them as "monster bombs". The scientists caution Kim about the dangers of reviving creatures they know nothing about, but Kim, never wanting to be told no, orders for them to be executed. The remaining scientists then follow his orders and attempt to revive them, but they fail. Kim instead orders them to create new life out of them. Despite thinking that Kim is crazy, they do so anyway.
The "monster bomb" they designed is more of a parasite than an actual revived monster. The moment the monster bomb explodes, the tiny particles search for a suitable host and transform them into something similar to their original dead forms, while still retaining some of the host's characteristics.
Kim Jong Un faxes South Korea and threatens them with the Monster Bomb if they don't stop making those sexy 2NE1, SNSD, and Girl's Generation videos, which Kim believes corrupts the minds of dignified men. South Korea laughs at Kim while the United Nations just rolls their collective eyes. Kim pushes the red button and actually drops the Monster Bomb on South Korea. The Monster Bomb lands on an octopus farm and the parasite uses a bunch of octopi as hosts. Multiple octopi grow in size, each having the ability to squirt radioactive ink that melts anything it touches, tentacles that can harden and be used like spears or be flexible like a whip, and eyes that could shoot out massive bolts of energy.
The United Nations can't believe that Kim Jong Un actually followed through his threat this time. Military from all over the world converge and try to take down the monstrous octopi but they prove no match. People who once ate octopus with soy sauce to see them dance now flee in terror as they become the victims of these hungry creatures.
Sensing immense radioactivity in the area, Godzilla shows up and finds the octopi. Godzilla roars in hunger because he hasn't eaten since he last destroyed the Mutos, and these octopi monsters sure look radioactively juicy to him. Godzilla uses his Tail Strike on the first octopus, sending it to the air, only to be impaled by the local news tower. After witnessing that one on one battle won't be good, the remaining octopi start working together. Two octopi tangle Godzilla's legs with their tentacles while two more octopi stab Godzilla in the gut with their hardened tentacle spears. Godzilla roars in pain. He pulls one octopus by the tentacle and then rips it apart with his bare hands. He grabs one of the hardened tentacle spears and chops it down to cut it off. He then grabs tentacle spear and stabs two octopi in one shot before using his atomic breath to finish them off. The last remaining octopus lets go of Godzilla's leg and tries to escape but Godzilla knocks a building down with his tail to crush the octopus. Godzilla roars in victory and starts eating one of the dead octopi.
The octopus that just got crushed by the building is still alive and the advanced nanoparts inside it are starting the healing process. It also moves on to the other dead octopi and absorbs their "essence", eventually turning it into the Mega Kraken. The Mega Kraken is now larger than Godzilla. It has extremely long reach, and its body has somehow developed an armored scale, something that it needed to adapt to Godzilla's physical attacks. The Mega Octopus slowly sneaks behind Godzilla who's busy eating a monster octopus and then wraps its many tentacles around Godzilla's neck. It raises Godzilla with ease and throws him high into the air.
Godzilla falls and just as he's about to hit the ground, Mega Kraken smashes him with its hardened scaled tentacles. The force of the attack smashes Godzilla halfway across the city through numerous buildings. It's a terrible sight with thousands of people dead! The Mega Kraken squirts its radioactive ink, causing more buildings to melt. Some of the ink gets on Godzilla, causing him immense pain as it melts his flesh. His spines begin to glow blue, this is it, he inhales and then lets out another serving of atomic breath! It hits the Mega Kraken's face head on, but it doesn't have any effect at all. Mega Kraken simply slaps Godzilla away.
Godzilla becomes extremely weakened and can barely stand anymore. The Mega Kraken is just too big and too tough for him to handle. Godzilla falls due to exhaustion while Mega Kraken continues its destructive ways across different countries.
Meanwhile, Ken Watanabe convinces the army that just like before, Godzilla is the only chance they've got to defeat Mega Kraken. The general asks him how they're supposed to count on Godzilla when he just got knocked out by the Mega Kraken. Ken Watanabe tells him that he believes that nuclear power and atomic bombs are the key to Godzilla's power. He tells them that they need to make Godzilla stronger. They need to feed him this power before he reawakens. They're taking a gamble. If Godzilla dies, then all hope is lost, but if Godzilla survives, then it means he's gotten even stronger than before!
At the site where Godzilla's asleep, they use specialized machines to forcefully open Godzilla's mouth. They then load three atomic bombs inside the King of Monster's mouth and then evacuate the area. After an hour and everyone in the vicinity has been evacuated, they remotely detonate the bombs inside Godzilla! A gigantic flash of light could be seen, followed by angry roar of the king!
Godzilla, now awake with his new found power, starts to glow red. He immediately senses where Mega Kraken is and makes his way towards him.
Meanwhile, Mega Kraken is busy crushing the White House during an Obamacare rally. People panic as Mega Kraken uses his suction cups to capture humans at the lower part of the rally and eats them, while those in the higher area manage to escape. The ones in the middle had trouble getting away, but there were still a few casualties. Right after Mega Kraken eats his victims and lays the smackdown on the White House, Godzilla appears and grabs Mega Kraken. With a powerful tug, Godzilla manages to rip off a few of Mega Kraken's tentacles! Godzilla continues his onslaught and pushes Mega Kraken down to the ground, which unfortunately kills more people at the lower section of the rally.
Godzilla powers up and his entire body once again glows red. Mega Kraken tries to escape once more but Godzilla pulls him in closer by grabbing his tentacles. Face to face, Godzilla unleashes his red atomic breath, obliterating half of Mega Kraken's face! Godzilla then drags Mega Kraken's body through a number of states, but the battle isn't over!
Mega Kraken, with the power of his mysterious nanothings, regenerates his destroyed face and powers up. Mega Kraken grabs Godzilla by the neck and then jumps up into the air. Mega Kraken then smashes Godzilla deep into the sea coming from a few hundred feet above the air! The massive splash causes another tsunami that wipes out a few nearby cities.
Despite the extremely damaging attack, Godzilla continues to battle Mega Kraken under the sea! Godzilla powers up once again and uses his red atomic breath to blast Mega Kraken all the way to the Pacific. The ocean starts to boil in heat and many whales, sharks, and assorted sea creatures die!
The Mega Kraken, now with its armor broken and regenerative abilities non-functional, start to stagger and feel pain. It only has 2 tentacles left to fight Godzilla with, but Godzilla's power has also been greatly depleted due to his overuse of the red atomic breath. The two of them are now on even terms. Mega Kraken uses the environment to his advantage. He camouflages himself and Godzilla can't see him! One of Mega Kraken's tentacles harden and stabs Godzilla right through the leg! Godzilla roars in pain but takes it like the king that he is and pulls Mega Kraken closer to him. He takes a bite out of Mega Kraken's flesh and eats some of it.
The battle continues nearby an inactive volcano. Godzilla grabs Mega Kraken and swims towards the volcano! He actually dives inside the volcano with Mega Kraken in tow and begins charging his blue atomic breath! Mega Kraken struggles to get free, but Godzilla releases him and then smashes him deeper into the volcano using his tail strike. Godzilla then unleashes his atomic breath, awakening the volcano in the process! Mega Kraken pushed deep into the magma by Godzilla's atomic breath and starts to melt and get destroyed! The entire volcano explodes!
A few days later, Kim Jong Un is being interviewed and asked about whether or not he's been developing nuclear weapons. Kim Jong Un smiles and says that he doesn't. Suddenly, Godzilla's roar is heard. Godzilla emerges and tears down the local Kim Jong Un shrine and begins eating the nuclear goodies inside. Godzilla has now recovered from the damages he incurred from Mega Kraken! Godzilla roars once more in victory as Kim Jong Un starts running away from the cameras.
