What's going on in the GMK timeline now a days:

A third guardian, under the name Radon is discovered. Blue glowing spines have been spotted in the ocean.

So I have different headcanons and fantheories for multiple of the Millennium films so I’ll break it down:
Godzilla 2000: Millennium

1. MireGoji is Godzilla 1954’s son or at least one of his descendants.

2. Millennians landed on Earth to escape King Ghidorah.

3. All the other monsters for example, Baragon, Anguirus, etc. exist in this continuity, just hibernating.

4. In this continuity, Godzilla 2000 is what Godzilla naturally looks like before he was scared by a H-bomb.

GMK

1. The ghosts merged with the spirit of a hostile Godzilla, one more hostile than even the First Gen.

2. Many monsters from the Showa era exists in the GMK continuity, as spirit monsters.

3. Spirit monsters are reborn.

Kiryu Saga

1. Godzilla 1954 is KiryuGoji’s ancestor.

2. Kiryu Saga Mothra only sealed King Ghidorah not kill him.

3. The male imago, when grown up, will be Kiryu Saga’s Mothra Leo.

4. KiryuGoji breaks out not too long after the events of Tokyo SOS ends.

5. In this continuity, Godzilla’s species went to war with the Kongs. The war ends with the Kongs being wiped out, all but on Mondo Island and the other islands close to it. The Gorosaurus would then awaken and wipe them out.



Godzilla: Final Wars

1. Minilla is actually Godzilla’s biological son in this continuity.

2. FinalGoji once had a family but they were killed in the H-bomb blast.

3. Rodan, King Caesar, and Anguirus were once allies to Godzilla in the past.

G2k: Godzilla is the same Godzilla here and in GxM.

Kiryu Saga:
Kiryu Godzilla is the 1954 Godzilla's son. Godzilla only comes to Japan to try and get his father's bones back. Godzilla only appeared in 1999 becasue the storm pushed him onto land. While the Mothra we see in Tokyo Sos is female, Leo was around and the ROM films take place here. Ghidorah and Mothra's fight was ROM3. Mothra's twins will become a new Mothra and a new Leo.

Final Wars:
Final Wars is the conclusion of the Heisei universe as the Godzila in Final Wars is Jr. Minila is an adopted son like Jr himself was adopted. Mothra is Leo in a new form and ROM also happened. Gorath was the Meteor Mothra stopped in 99. Keizer Ghidorah was the DNA Donner that created the Dorats.

The Godzilla from Godzilla 2000: Millennium was the 1954 Godzilla's younger brother.

Added in 2 minutes 32 seconds:
The Final Wars Godzilla is the 1954 Godzilla having regenerated slowly after his death in the first film; at some point in-between his "resurrection" and his burial in the 1960's, he absorbed a nuclear submarine Godzilla vs King Ghidorah-style and grew from 50 to 100 meters.
"William Knifeman! AH! AH! AH!"

My headcanon is simple: The reason Orga needed continual samples wasn't to absorb more DNA, but to obtain more living cells to examine. Or because their own body's safeguards were fighting against its mad attempts to try and control G1 by repeating the same thing over and over again desperately.

The Kamacuras of Final Wars is either a rogue and/or lone wolf from a swarm, hence why it flies and attacks alone.
