Verdict:
Gamera has the advantage in mobility right away with the ability to fly, though Kong's athleticism helps him keep up. The city around him provides with decent cover as long as he's able to keep up. Hands down, Kong is superior in melee with or without the axe and Gamera's endurance (while helpful in keeping him alive) won't keep him conscious. While all of this is true, it all requires him to get close and with the rotating shell and fireballs are likely to keep him back. This could be a decent battle, but Gamera has the mobility, endurance, and projectiles to outlast Kong...

Kong without the Axe dies almost immediately. G3 Gamera was able to fire off multiple Plasma Balls capable of igniting several blocks of Kyoto. Kong getting hit is going to be burned worse than a glancing blow of atomic breath considering unlike the beam, Plasma Balls explode. Kong can always grab onto and grapple with Gamera, but he’ll be hard fought to get ahold of the turtle when he is flying around bombarding the land from above. Also adding in how the Napalm was able to choke out Kong for a couple of minutes in Skull Island, the same could happen here as well with all of New York being set aflame by Gamera.

Gamera would obliterate Kong eventually. Between the fireballs explosive power and the fact that Gamera can take a hideous amount of abuse and keep going means that Kong is going to be overwhelmed long before Gamera.
