^ First off, Welcome to the board! Really nice post.
As for myself, I think that right now I'd have to say Mothra vs Godzilla. I love the 1964 Godzilla suit and his snout wobble, I like that the human villains are memorable, the effects are incredible and Godzilla was defeated in a very novel way. Its been some time since I've seen the whole range of 60's Godzilla flicks though, but I plan to rectify that pretty soon here.

King Kong vs. Godzilla cause it's such a damn blast, has funny characters, silly slapstick monster antics and an E P O C H soundtrack. Ghidrah's pretty fun, too.

Mothra vs Godzilla trumps all except DAM and King Kong vs Godzilla imo.
I honestly can't get behind the Ghidorah films, despite everyone giving them all this praise. Not to say they're bad, just not my cup of tea.

Mothra Vs Godzilla. Easily the second best Godzilla film of the Showa era and in the top 5 of all G films. I have seen it a hundred times and have been able to rewatch it over and over and over and enjoy it.

That film really needs more love. It was my first Godzilla movie and it is entertaining as hell.
I can't believe that Godzilla was the only surviving member of its species, but if we continue conducting nuclear tests, it's possible that another Godzilla might appear somewhere in the world again.

The knee-jerk reaction is Mothra vs Godzilla, of course. But as I've said elsewhere, there are strengths and weaknesses in this film, just like any others of the 1960's. At the end of the day, I can't pick just one and I have to break it down as follows:
Mothra vs Godzilla - best story, best acting/dialogue, best cinematography, best wire-work
Ghidorah, the Three-Headed Monster - best city destruction FX, best physical monster battle
Destroy All Monsters - best aliens/spaceship FX, best nostalgia value
